The 27-year-old joined Latics just a year and a half ago, moving from Charlton in the summer.
He was a part of the leadership group and made 38 appearances last season, scoring one.
“I’m very excited to be a new member of the club,” Hackney native Clare stated. “I’m from here, and I think it’s a great time to join Leyton Orient.”

Orient paid a quantity of money that was not disclosed to acquire the player, making him their fifth summer addition.
Richie Wellens, the head coach of the O’s, stated, “Sean is a seasoned League One player who has also played in the Championship and Scottish Premier League.”
“He’s a good football player who can cover a lot of ground for us. He’s also quite athletic and quick. He seems like a great addition for us, in my opinion.
He’ll give us plenty of alternatives in the right-back spot. Given his ability to play both sides, he will give Jayden Sweeney and Tom James competition.
“Sean has a lot of experience at this level and we believe that he still has his best years ahead of him,” said Martin Ling, director of football.
He is an extremely adaptable player who can play centre back, midfield, or full back.
We’ve observed him a lot the past few years, and this summer we’ve had some fantastic character references for him.
“He can make a significant difference at both ends of the pitch and carries the ball well from whatever position he plays.”
In addition, Clare has represented Oxford United, Burton Albion, Hearts, Gillingham, Sheffield Wednesday, Bury, Accrington Stanley, and Charlton Athletic.
